Is painting interior sections of the hive safe for the bees

I just want to paint the top part that i circled in blue

I have three different size boxes that I'm working with and two of them are very similar in size but the frames don't transfer properly. i want to color code the frames so I don't put them in the wrong boxes and smash the bees. Is having paint inside the box okay for the bees?

You only need to paint the outside of the boxes to protect the wood and extend the life. the bees will take care of the inside with wax and propolis, so leave them natural. If you want to color code frames, use a colored thumb tack or just place a dot on the frames; I wouldn't recommend painting the whole frame or even just the top. Keep the inside of the colony natural.
